Cheapest and fastest are rarely the same thing.
The cheapest option by far is to catch a bus. Check out Megabus and National Express. Take an over night bus and save on a nights accommodation. It can suck by so does stuffing around with airports.

To fly from London Luton to Amsterdam with Easyjet would only work out about a fiver more expensive than getting a bus, and it takes 10 hours less.
Personally, I'd pay the extra, I hate long bus journeys!

It also looks like Stansted airport is closer to where I'll be based out of. I was able to find flights out of there

If your traveling during the week it's very cheep to fly to Amsterdam. You should be able to find flights for under €100. Try all the airlines don't just restrict yourself to the popular budget airlines.

Personally I recommend getting a train to Harwich, take the ferry accross overnight to Hoek van Holland, and then train to Amsterdam, then either same thing back, or fly. I'd stick with the ferry the whole time, cost, time, whatever, ferries are dying out a bit now with all the air travel.
