Itinerary help, 1 month (two weeks each with two separate people)

This looks like a fantastic forum to share information and meet other travelers. Looking forward to being able to help out with travel to places I've been to and from perusing through a few posts on here it definitely seems like I have much to see and I hope to make the most of it with the help of your experiences.
I've recently come in to some free time and what a better way to spend it than traveling through Europe (mid june-mid july). My trip will consist of two legs, as I am going for two weeks with one person, and meeting a second (who's already in Europe) two weeks in (after the first companion departs).
The initial itinerary is to head into Berlin, travel into the Czech Republic, and back into Munich.
Berlin 3-4
Prague 3-4
Munich 3-4
Is it necessary to spend 3-4 days in each of those cities? Perhaps someone can recommend a few day trips along the way? I'm open to most ideas.
Need to add a few more cities in there to cover around two weeks. Possibly around 16 days, as I will probably arrive in Europe on a Thursday morning and my friend will stay for two weeks and leave the following weekend.
Preferably, at the end of these two weeks I will ending up southwest of Munich as the second leg will be some combination of France/Italy/Spain.
I was thinking about Bratislava but I feel it will be similar to Vienna and Budapest, both of which I have been to.
I have also entertained catching a flight north into Stockholm (found a flight for 5 eur from berlin), but since flights out of Stockholm into Prague are only wed/fri I would either spend almost no time there, or too much time.
This would be my first foray into Germany so I am not too familiar with which cities are worthwhile to visit and for how long.
In Europe, I've been to the UK, Scotland, Austria, Switzerland, Hungary, Poland, Ukraine, Russia, Spain, Greece, Croatia.
